Developing novel drug combinations to co-target pancreatic cancer and its supporting stroma

Developing novel drug combinations to co-target pancreatic cancer and its supporting stroma

Institution:
Queen Mary, University of London
Dept/School/Faculty:
Barts and The London School of Medicine and Dentistry
PhD Supervisor:
Dr HM Kocher
Co-Supervisor:
Prof N Lemoine
Application Deadline:
20 December 2011
Funding Availability:
Funded PhD Project (European/UK Students Only)

A graduate with an interest in cancer biology, with at least an upper second class honours degree, is required for this project involving the close collaboration of academia and industry and supported by the EPSRC and the Pancreatic Cancer Research Fund http://www.pcrf.org.uk/. The project will commence before September 2012 and has funding for 3.5 years. The student will be based primarily at Barts Cancer Institute, Barts and the London School of Medicine and Dentistry, Charterhouse Square in London, but will also study with our industry partner Celgene Inc.

Chemotherapy with gemcitabine is the standard of care for pancreatic cancer. Gemcitabine targets pancreatic cancer cells and does not modulate the surrounding stroma in the solid tumour mass. Recent data suggest that co-targeting stroma and pancreatic cancer may prove synergistic. For example, we have shown that stellate cell behaviour and phenotype can be changed using all-trans retinoic acid (ATRA). This subsequently affects the behaviour of the cancer cells by paracrine signalling. Others have shown that drug delivery was improved by enhancing angiogenesis through modulating tumour-associated fibroblasts via selective targeted inhibition of the Hedgehog pathway. This proposal is designed to investigate pre-clinically the possibility that co-targeting stromal elements with pleiotropic agents may engineer a sustained detrimental impact upon tumour behavior. Proof of principle will be established in physiologically relevant, high-throughput model systems such as organotypic cultures to shorten the discovery phase and help lead to clinical trials based on this novel rationale.

The Barts Cancer Institute, ranked 5th in the country in RAE2008, has numerous outstanding researchers and facilities (state of the art microscopy and FACS suite, molecular pathology services, Genome Centre). In particular, the Centre for Tumour Biology represents an outstanding collaborative environment in which to conduct this research. There is established expertise in organotypic model systems for pancreatic, breast and skin cancers). All facilities required for modern cellular and molecular biology techniques are available. Furthermore, the Centre has a proven record of publishing top quality research in the leading journals, interaction with industry, interactive laboratory meetings and journal clubs. Overall the atmosphere is one that fosters collaboration and communication between groups, resulting in an enjoyable and productive working environment.

We develop and use computer simulation methods to study the interactions of organic and biological molecules that are of pharmaceutical relevance. Our aims are to advance understanding of the physical principles of molecular recognition to the level where biological processes, such as protein-ligand association, can be quantitatively predicted and engineered.

We develop computer-aided drug design methods inspired by computationally intensive detailed molecular simulations. We use high-performance computing resources to improve on the state-of-the art and yet maintain a throughput compatible with the fast pace of pre-clinical drug discovery. We test our computational methods through collaborations with chemical biology, organic & medicinal chemistry, structural biology & molecular biophysics groups.

To reach our goals, we often develop our own software. Our work is relevant to pre-clinical drug discovery and we interact regularly with industrial scientists. Students in the group receive training in computational chemistry, biophysics, computer programming, chemical biology, drug design. This set of skills will prepare well the students for a future career in academia or the industry.

We welcome applicants from a wide range of backgrounds (Chemistry, Biology, Physics). The ideal applicant will have a keen interest in drug design, knowledge of physical chemistry or biophysics, wet-lab ( biophysics/structural biology) and/or dry-lab experience (computer programming). Statistical Machine Learning and Natural Language Processing of Programming Language Text (Microsoft PhD Scholarship)

Statistical Machine Learning and Natural Language Processing of Programming Language Text (Microsoft PhD Scholarship)

Institution:
University of Edinburgh
Dept/School/Faculty:
School of Informatics
PhD Supervisor:
Dr C Sutton
Application Deadline:
13 January 2012
Funding Availability:
Funded PhD Project (Students Worldwide)

This project will apply the advanced statistical techniques from natural language processing to a completely different and new textual domain: programming language text. Think about how you program when you are using a new library or new environment for the first time. You "program by search engine", i.e., you search for examples of people who have used the same library, and you copy chunks of code from them. The goal of this project is to systemize this process, and apply it at a large scale.

We have collected a corpus of 1.5 billion lines of source code from 8000 software projects, and we want to find syntactic patterns that recur across projects. These can then be presented to a programmer as she is writing code, providing an autocomplete functionality that can suggest entire function bodies. Statistical techniques involved include language modeling, data mining, and Bayesian nonparametrics. This also raises some deep and interesting questions in software engineering: i.e., Why do syntactic patterns occur in professionally written software when they could be refactored away?

The project is suitable for a student with a top MSc or first-class bachelor's degree in computer science, statistics, physics, or a related numerate discipline. Previous coursework or experience in statistics, machine learning, or statistical natural language processing is desirable, although we do not expect students to have all three of these. Because of the scale of the data set involved, a strong programming background will be very useful for this project.

This is an opportunity to join a world-leading research group in machine learning. The Research Programme in Machine Learning is hosted by the Institute for Adaptive and Neural Computation (ANC), a research group of the School of Informatics, University of Edinburgh. According to the 2008 Research Assessment Exercise (RAE), the School delivers more world leading (4*) research than all other RAE institutions in the computer science category, and also delivers more internationally excellent or world leading (3* and 4*) research. ANC is a world leader in Machine Learning, with 6 Academic Teaching Staff specialising in developing machine learning methods (Chris Bishop, Chris Williams, Amos Storkey, Charles Sutton, Guido
Sanguinetti and Iain Murray).

For more information about the supervisor and the machine learning group at Edinburgh, see the supervisor's Web page: http://homepages.inf.ed.ac.uk/csutton/

For informal enquiries about the studentship, please contact csutton@inf.ed.ac.uk(mailto:csutton@inf.ed.ac.uk), copying in the PhD Secretary anc-phdsec@anc.ed.ac.uk (mailto:anc-phdsec@anc.ed.ac.uk).

Formal application must be through the School's normal PhD application process: http://www.ed.ac.uk/schools-departments/informatics/postgraduate/apply Select the Informatics: Institute for Adaptive and Neural Computation research area.

For full consideration, please apply by January 13. However, we encourage students to apply before 16 December 2011, which is the main application deadline for the School of Informatics. All applications that arrive by January 13 will receive full consideration for this studentship, but students who apply before 16 Dec will also receive full consideration for other potential funding sources in the School of Informatics. This is especially important for overseas applicants.

Funding Notes:

The Microsoft Scholarship consists of an annual bursary up to a maximum of three years. This is a fully funded studentship for UK and EU students. We welcome overseas applicants, and can provide funding for EU fees and maintenance for overseas students. The remaining fees component will need to come from another source. Overseas applicants are advised to apply before the standard informatics deadlines and apply for other scholarships. See

Learning the Structures of Models of Computer System Performance

Competition Funded PhD Project (Students Worldwide)

Modern computer systems have become more complex than ever before, with distributed systems becoming a mainstream computing tool. Low latency is a crucial design goal for these systems, because users will not adopt an interactive Web service that is slow. Understanding the performance of a distributed system is extremely difficult because of the many intercations between components.

In this project, we will address this problem by attempting to learn the structure of models to describe the performance of these systems. The goal of this projects is to automatically determine the structure of models to describe the performance of warehouse-scale and cloud applications. Possible structure may include networks of nonparametric regression models, networks of queues, or more complex performance models such as stochastic process algebras. The idea is that the learning structure will be useful for visualization, i.e., that it will provide a compact, interpretable description of the system's performance, so that performance bugs in the system will be visually apparent as bottlenecks in the learned queueing network. Essentially, the learned model will serve as a summary of the large amount of performance data used to generate it. Structure learning is a notoriously complex problem in machine learning, so this new application may serve as a challenge problem for this area.

This is an opportunity to join a world-leading research group in machine learning. The machine learning group in the Institute for Adaptive and Neural Computation is made up of 6 academic staff: Chris Bishop, Chris Williams, Amos Storkey, Charles Sutton, Guido Sanguinetti, Iain Murray. The group conducts research into the development of novel probabilistic machine learning methods, and the application of these novel methods to cutting edge scientific/technological problems.

The project is suitable for a student with a good background in mathematics and in computer science, ideally a first class degree in computer science, mathematics, physics, or engineering. Some knowledge of machine learning is highly desirable, as well as some programming ability. Informal enquiries should be addressed to Dr Charles Sutton at csutton@inf.ed.ac.uk. We recommend that students make informal contact before making a formal application, ideally as soon as possible: the more time between informal contact and the application deadline the better. Application deadlines match the standard Informatics deadlines at http://www.ed.ac.uk/schools-departments/informatics/postgraduate/apply/keydatesresearchappns.

We advise students to apply before the 16 December 2011 deadline.

Formal application must be through the School's normal PhD application process: http://www.ed.ac.uk/schools-departments/informatics/postgraduate/apply Select the Informatics: Institute for Adaptive and Neural Computation research area.
